Sounds like your wife has Hashimotos disease, which is an autoimmune attack on the thyroid causing both hypo and hyper symptoms until the thyroid is completely killed. Here's a page on the patient-to-patient website Stop the Thyroid Madness about Hashimotos and really helped me: http://www.stopthethyroidmadness.com/hashimotos

And by the way, thyroid patients are finding Endocrinologists to be awful. They think the TSH lab test is from God Almighty and Synthroid is the only treatment. Both are very wrong.

There is obviously something wrong with her. CHANGE DOCTORS! I can't tell you how many stupid unsympothetic doctors I have been to. One diagnosed me with herpes when all I had was a fleeting rash (completely depressed me for 3 weeks until my test results came back NEGATIVE!) and 2 others said I was just fat and overeating when I had hypothyroidism (so it was undiagnosed for 5 YEARS!). She may have some sort of thyroid disorder. Is she under a lot of stress? This is known to impact menstration symptoms as well as make people more suseptable to infections. Also thyroid levels can drastically impact depression levels, so this may be a serious concern. Sorry I couldn't be more help, but like the other responder said, seek other medical assistance, don't rely on one doctor's opinion (especially a GP). if that doesn't work, analyze her diet, some times certain food combinations (especially since she has been taking all those supplements) can cause and exaggeration of certain symptoms. She is lucky to have someone like you, good luck to both of you.

I would recommend that she consult a gynecologist for the period issue if she hasn't already to see what is causing the painful periods to see if it is something like endometriosis.

The other thing I would do is recommend that she see an endocrinologist (a doctor that specializes in the diagnosis and treatment of hormone problems such as thyroid problems) to see what they think could be going on from the hormone stand point. Because of the results of her thyroid tests this could be an indication of a thyroid problem which can also affect the periods.
